Why was Venom Snake the villain in Metal Gear?
Because Venom Snake was the leader of Outer Heaven. Venom IS obstensibly a villain at the time of the original Metal Gear. He is willingly working under the real Big Boss as his phantom by running Outer Heaven and developing Metal Gear TX-55, while Big Boss serves as FOXHOUND commander in the US.
Why did Solid Snake kill Venom Snake in MG1?
From the view of Solid Snake, they’re the same person. So when he kills Venom Snake at the end of MG1, he thinks he has killed Big Boss who was commanding Outer Heaven all along. But instead he’s killed Venom Snake which while has a part in commanding Outer Heaven, is in fact below the actual Big Boss.
